Cruise control is an external module which can be safely unplugged if not needed. Cruise control module (sitting on the side of shock absorber mounting house under the hood) takes VSS (vehicle speed signal) and actuate a servo motor pulling or releasing the throttle with a cable parallel to the standard throttle cable. Either stock or after market, Cruise control works pretty much the same. No direct manipulation of the transmission. Maunal transmission systems has an additional signal to check neutral position avoiding gear slippage scenarios.
Unless any of the connections were loosen or broken during the tranny change, it is unlikely that the replacement render Cruise control malfunction.
