I recently upgraded to a 2011 Mazda3 hatchback from a Honda Civic, and I am slowly doing some mods to my Mazda, I was wondering if anyone knows how I can remove the emblems without scratching the paint, please help??

If you want a clean de-badged look you will have to do some body work like wsoape said there are some pins So I choose just to paint mine. On the rear the mazda has 3 pins and the mazda symbol has 2, The 3 and 2.5 don't have any.
On the front the mazda symbol is held in by I believe 5 clips its possible to get it off with out taking off the bumper but in all honesty it is probably easier and safer just to pop off the bumper really quick. Plus once the bumper is off you can paint the silver fog light housing if you choose
As far as getting them off without scratching to be safe I used a hair dryer and a slim plastic card (hotel key) heat it up and work the card all the way through each emblem before you start to pull away. It was super quick and no scratches at all.

in the rear they are just straight pins that are for alignment only so all you have to do is heat up the adhesive and slowly work a card in behind it and then gently pull towards you prying it out. Once you start it you'll see that its pretty easy.Just go slow and gentle. On my car the word mazda didn't have any adhesive on it just held in by the 3 pins not sure if that was a mistake or how it is on all cars.

Mine was the same was no adhesive and i also painted mine, flat black on a black car looks pretty good IMO. I also removed the 3 and actully put in on the inside of my car on my glove box
