Default '05 Mazda 6 Clutch issue (I'm not a clutch guy)

One day out of the blue the clutch pedal went straight to the floor and wouldn't come up. Turned out it was a bad slave cylinder. I changed that and bled it. Now it's getting good pressure on the pedal. However, while it will still go into and out of gears smoothly while the car isn't running, I can't get it in any gear while the car is running. When I bled the slave cylinder, I went until fresh fluid was coming out and kept the master topped off... no air is in the lines. If I have it in gear then start it, it doesn't stall... in fact I can even drive it in that gear (1st or 2nd), I just can't get in into or out of any gears while it's running. Whatever gear (1st or 2nd) I start in still feels like the clutch pedal did before this whole incident as far as taking off. Any ideas?

get someone to pump the clutch pedal with the engine running, while you look at the slave cylinder, check to see its got full travel.
